I think the problem is driver you are using.
Check if you can use this software to wipe out your drivers completely and reinstall.

The 13″has the Intel HD 3000 and it wont be supported.
The 15″ has the HD 6750, based on the HD 6000 series discreet graphics it supports DP 1.2 and it should support MST but we are not sure if the Macbook is supported as we have not tested this model. Most often is found to be a driver issue as many users report running on Windows on the Macbook it works but in OSX doesn’t.

With Intel HD 4000 series we had experienced quite a few problems running Windows and Linux. This is due mostly with the drivers.
For example, on Windows you can run 3x 1080p displays but it will run on SST instead of MST. On the HD 5000 series we do not encounter the problem.
Another way to resolve your problem is to use USB Graphics, we have several models for USB 3.0. You can find this here

The Eyefinity 6 configuration if you do not have DisplayPort displays you need to have active adapters.
In your case you need to have two passive adapters of any kind and 4 active adapters of any kind.

Each card you need two passive and four active adapters.
For two cards is 4 passive CAC-1101 and 8 active CAC-1153.

I think the problem is the driver that is not seeing the displays properly.
Please plug first through one DP port (native on the vga card) a single display and the other two on the MST hub. Once you boot up the first screen you should see the native port, the other two if you do not see them press the scan button or enable them under display properties.
Once the screens are visible set one of the displays as your primary display on the MST Hub and then you can proceed to unplug the native DP port cable and place it on the MST.
Check if that works for you.
Also is good to drain your system power before you proceed to set your MST Hub, this is by unplugging your main power cable, press the power button for a few seconds.

Thank you for your response.
Eyefinity has specific requirements to drive multiple displays. In your case you are driving probably 6 HDMI displays simultaneously.
To do this you need to have 2 passive adapters such as the CAC-1101 Mini DisplayPort to HDMI & 4 active adapters such as the CAC-1153.
If you have native DisplayPort monitors you do not have this requirement.
